Default 2 probe problems need help

The first is a 5 hr. probe of a old rifle , I notice an extra hole in the carving while trying to carve the rifle butt. I checked the pattern and found some markings near the butt of the rifle , it shows up on the pattern, is there any way to remove the blemish's from the pattern or is it another 5 hr. probe.

Second , we tried to probe a block as shown , after we set the upper and lower corners of the block with a 1/2" shim in place and verified the corners, then it said press 1 to scan. When 1 was press it moved over to the lower left hand side, but it went all the way down to the sled bottom ( we had removed the shim)and started moving.
I thought it was to stop a 1/2" for the sled and move on it's merry way. This happen twice.
I'm not sure was to do next. the block is a 1 3/4 " height. We don't want the probe to be that thick.
any help on both problems would be great.
