So if I want to cut a pattern that goes all the way through the wood do you put a wood pad under it? How do you secure it to the wood pad? How do you adjust the depth etc.

You only put a board underneath, if your project board is .5 or less.
There is a trough, so that the bit never hits a surface when you cut all of the way through. The cut path tool leaves tabs, so that when you make the final cut, you do not have a loose piece floating around in your machine.

So are the trough and the cut path tool special additional materials you need to purchase?
By "the trough" Connie means the gap between the traction belts. The bit cannot ever carve the belts because it goes between them. The cut path tool is a software tool in the Designer program that you assign to a closed path to get the machine to cut it out. Nothing to buy!
