I want to copy a guitar body, but I'm curious about the various holes and cavities on the body - Neck pocket, pickups and bridge cavities... Will the probe be ok and just copy it all or should I cover them and make the surface flat?

I have done it and it works ok.
Most of the builders I have read on dont carve those, they jig up and cut them with a plunge router. It is faster and cleaner.
If you have stl importer there are lots of models out there for free.

scanning a body took me about 4 hrs per side.
I also took a picture and imported it to get the outline.
Imported it and scaled it to size and pocket cut those with a straight bit.
It is a lot of work, and very time consuming. That is why I say if you can find a model use it.

The only reason I want to scan it is because it's an archtop. Just thinking that may be easier than doing it by hand. Sounds like it may be more trouble than it's worth to do it this way.
