What was the original problem?
First I would check the board itself for flatness.
Make sure the machine is clean, the X & Y rails, nothing in the space of the belts and that the head pressure is correct and posts lubricated.
If all of that passes muster, it could be file specific.
Let us know how it goes.

Classic Head is not level.... Place 2 strips of paper on the wide board and crank the head down. Pull on the paper and if one pulls out easy than the head is not level. OR my favorite... Use a Bit and with the head cranked down on the board touch the board with the bit and look at the LCD numbers.

To level remove the bottom and one screw from the cross connect gear shaft. Level head and re attach the cross connect shaft.

This was caused by loose screws holding the cross connect 45 deg gears together and it slipped a tooth... Usually a dry jacking screw and dry 4 smooth vertical shafts and sleeve bearing... Lack of Lubrication..... Head cranks too hard and slips a tooth....
