In trying to drill holes I found that no matter what size hole I tried it always came out a little large for instance I made 8, two inch squares and wanted a 5/8" hole in the center, the squares came out fine the holes were a 1/64th over. Is this the best the machine will do or should I program a hole smaller to start with, I wanted something close to a press fit, not sloppy???

You should first try a sensor calibration. The machine cut a slot in a test board and measure it. This helps it to calibrate its sensors.
Now, 1/64" is about 0.016". If you need to be dead on you can play with the inset setting to get it closer.
