You are interchanging the terms depth, thickness and height for each other.
Yes, you CAN have a .25depth pattern and regardless of it's (.12 HEIGHT it's gonna still be .25 deep- hence .25 THICK- unless you change the depth and leave the height alone. You can bring the depth up to .128 to have the pattern flush with board surface if you choose... but that's not the point here.
Depth is a measurement from the top surface of the board to the deepest point in the pattern. Height is a measurement from the top surface of the board to the highest point in the pattern. To get the true height you have to position the mouse over the highest point in the pattern and read the measurements in the lower left corner of the Designer. Thickness is determined by subtracting the height from the depth.

Height is more complicated than that.
Thickness is the bottom of the pattern to top of the pattern. Default of depth is determined by original thickness of pattern. Default height is still 100 and top of pattern will be at top board surface. Deeper depth still gives you 100 height. 50 depth gives you half of original thickness. 999 takes thickness to top surface of board. Change default depth to shallower gives less thickness, but height stays 100 because you can't carve above the top surface.

If the depth of the pattern determines the lowest point of the pattern and you pass the mouse over the highest point of the pattern and read the measurements at the lower left corner and determine the highest point of the pattern, would not the thickness be the difference regardless of what the height is set for?
Depth: .250
Highest point: 3rd measurement over at the lower left = .064
Thickness = .250 - .064 = .186
Both measurements are from the surface of the board so how can it be any different?

I don't think thickness is that complicated until you start playing with heights. .125 thick pattern defaults to .125 depth. .5 thickness defaults to .5 depth. .5 thickness changed to .25 depth gives you .25 thick.
Not at computer and too late and too tired to wrap my brain around what you are saying about 3rd measurement. Highest point should default to top of the board 0.

The height box on the toolbar is really just allowing you to set the thickness of the pattern up to the surface of the board if the design of the pattern allows it. That's why the setting is not in inches. It's a relative distance from the bottom of the pattern to the top of the pattern and that distance varies with the depth and height settings.
